That should not happen.
Observe that global entry scans the passport, not the nexus card.
Also, we always enter the passport number when checking in on line. We always get TSA Pre. They have your passport number and nexus cross-referenced.
There is more. Last time I entered Canada on my Canadian passport, I found that Canadian immigration is actually aware of my other passport. Which I only mentioned to the US part of the nexus interview.
