I'd say first ask the hotel now, they'll know what the procedure is. At the latest, as soon as you pick up your car and therefore know the number plate, tell the hotel to register you.
I'd be very surprised the ZTL would have a system of "enter today pay tomorrow". And even if it did, I wouldn't trust it.
