I fly AF a lot and have never run into this issue. Don't book while you're logged into FB, and then add the reservation to your AF app using the PNR instead. If you need to add or re-add your SM number, contact them on Twitter.
Thanks for correcting my previous statement. Indeed, the issue happens if you book while logged into FB. But last time I added it to my Air France App, the booking took my FB number instead of my Skymiles number. A message through twitter (Which took almost 4 days to reply) fixed it but I was warned not to add them to the app due to a glitch, or log out from the account before adding it to the app.
