It's probably just staff not wanting to take on responsibility for giving you a BP based on TWOV. Had similar issue with PUS-TPE-XMN. CI (contract) check-in staff at PUS wouldn't give the TPE-XMN boarding pass (despite the fact that I already had done OLCI and had it on my phone). Told me to get it at TPE (i.e. pass responsibility down to the connecting airport transit desk). Checkin agent was fine and clearly understood the TWOV was fine, but the floor and other supervisor called over just kept reading it over like a 100 times, endlessly counting passport pages and doing other time-wasting activites, so in the end I gave up and just walked away after 30 min wasted at the check-in desk with the three women clearly stalling. At the gate, though, I finally did have the connecting BP handed to me (when I left the check-in I asked them, can then please stop fooling around and give me the BP at the gate - and so they did).

I think this is just human nature. Kicking the can down the road.. or in other words, these check-in staff would be model government employees.
