Yes, you should be able to apply the voucher to the PNR without having to switch anything up.

2) It's sad the ticket agents don't want to process the vouchers when all the directions are available to them on their terminals. But I do understand wanting to deal with those that know what they are doing. Seeing your location is FLL/MIA, if north of FLL, there is still a city ticket office on Oakland Park Blvd in FLL that does seem to have voucher experienced agents and you don't have to mess with airport parking and all. If you do go to an airport, try to pick a slack time when they are not rushed to get flights out. You can check the airport website to see the departure schedule.
