Just to report back on this scenario. Checking in with KLM which is connecting to a BA flight, KLM was happy to check through the bag to the BA flight without any questions.

When looking at the booking in both BA and KLM websites, they can see each other's flights.

The return will be checking in with BA connecting to KLM - will report back later how that goes.

It would seem to me that the moral of this story is that when doing an ex-EU, if you know your positioning flights, it can be worth using a travel agent.
