You have to book your flight as originally intended as the multi stop ticket. You then apply the GPUs. Some segments will clear immediately: A-B and G-H. Some segment will be waitlisted and hopefully clear. If you book segments separately you will need to apply more GPUs.
You are not telling us if the long segment is is A-B or B-C. Let's say as an example it's a route like ORD-EWR-LHR. If ORD-EWR clears immediately and EWR-LHR does not clear, you'll get your GPU back. However if you book separately A-B and B-C, your GPU will be used on the ORD-EWR and will not be returned.
