When it came to upgrades my my wife was upgraded to FC 24 hours prior while my daughter and I were not when there were still 4 FC seats available. What’s their order for upgrades?

A complimentary upgrade can be processed in advance only if U fare class space available. It is possible U1 was released, but no more. Since you and your daughter were both on the same reservation, you may have been skipped because their was not enough space to upgrade both of you.
Once at the gate, agents will fill any remaining F seats, even if U space is not released by the system.
