AS did OP a significant courtesy. Presuming that OP meant separate tickets (PNR's would be irrelevant as each carrier would issue its own PNR in any event), OP's allowance for JFK-LAX was the AS allowance for domestic F as he did not have a connection (only available on one ticket).

My guess is that nothing "magically apepared". Rather the AS just waived the fee.
