I've been fighting with Marriott to get points credited for a Courtyard stay last month. I booked through our corporate travel agency (BCD Travel through Concur website) as I have for years. Marriott claims I booked through Expedia and won't give me points. I've had stays since then (all booked through my same travel agent) that haven't had any problems.
