Yes, of course they will fly a/c with inop WiFi. That's one of the two reasons I hate that it's free! Actually, even if they charged a little, they'd probably still fly, as the cost of swapping aircraft or taking a delay makes it a laughable idea to do it, even at $30/pax for WiFi.
They initially offered a paid option as well and still had aircraft where it didn't work. Though I do think the problem has gotten worse since they've announced the A320 refurbs.
