What multiple fees? You have a ticket and you have a Shinkansen uplift. You can easily get those on one and the same piece of paper. True it is only for the Tohoku, Joetsu, and Hokuriku Shinkansen that you can avoid a the paper ticket and go suica only But as it starts to spread it is only a matter of time. Mention a more wide spread and more efficient IC train card system.
I'm dumb enough that I have never taken Shinkansen before, but from my experience on local trains, my understanding of the "multiple fees" is the "extras" like limited express ticket or seat reservation ticket etc.
It can confuse a lot of people when they first take train rides in Japan.
