I don't know if JALPak understands but many Japanese procedures do not make any sense. Japanese are used to them but there are much simpler, less complicated ways to do most things.
Like shinkansen tickets, how you have multiple fees such that you have to use a suica card as well as have a ticket (should be able to exit the gate in one go)
What multiple fees? You have a ticket and you have a Shinkansen uplift. You can easily get those on one and the same piece of paper. True it is only for the Tohoku, Joetsu, and Hokuriku Shinkansen that you can avoid a the paper ticket and go suica only But as it starts to spread it is only a matter of time. Mention a more wide spread and more efficient IC train card system.
