Do you happen to have any Aegean elite status? The accounts where I'm finding this promo went wrong with people having missing miles are accounts of A3*S and A3*G members. Weird. Not sure if the problem has anything to do with purchases made for accounts that are part of Together accounts, but it doesn't seem to have anything to do with exceeding the 50k miles annual purchase limit (pre-bonus).
