Whether that is going to be a problem I don’t know. At this time I am departing the US with my US passport in my airline record, so I have no personal experience.
It is not a problem. I do it often, and 100s of others do it daily. I have flown foreign airlines and just checked in with my foreign passport. Should CBP do outbound enforcement, I have the US documents. Should CBP ask upon entry...they never do...I have my US documents and am legal. Connected airline systems are not the CBP standard for enforcement.
