If your plan had only 50 minutes from the scheduled arrival of your LHR-JNB to the departure of your SA domestic, it was total madness to book this in the first place. It would not have been legal on a single ticket, and on two separate tickets it would have been crazy.

If what you meant was that you had allowed 2:25 between the scheduled arrival of your LHR-JNB and the departure of your SA domestic, then FWIW you have just demonstrated why it was a very risky plan to do this on two separate tickets. Just a small delay like the one you experienced, and the plan is toast.

Any tips welcome before I write to them.
When do you? When you book the connection on a single ticket.

When else might you? Possibly when you fly the SA domestic on a BA code operated by Comair. But it's not clear whether that was an option for your destination.

Tips? Don't bother writing. Just learn the lesson for next time. BA's not responsible to you for anything.
