I have paid with a credit card at the gate to upgrade flights from AT to BS for mileage accrual purposes, which does not seem to get passed back to Concur--I get reimbursed for the WGA or AT fare, whatever was originally booked...

I am confused. Are you trying to get upgraded boarding (IE, BS) at the gate? Or are you trying to cancel a WGA fare and pay out of pocket for a BS fare? Your thread title suggests the former.
