Just to follow up,

I bought my ticket on the Air France website with the Etihad codeshare.
I can confirm that I have an other PNR only for Etihad and have been able to enter my Etihad FF number.
My gold status is recognized so it's all good.
my booking is under the N class, so no guest miles but the tier miles I needed to keep my status.
The Etihad flight number is replaced by the Air France one in their own app and can't choose my seat, only at check-in.
