We had carryon bags, so we just went direct from our American flight to the Yotel, slept from 9 to 12, and then left, went through passport control and on to the train downtown. Worked great!
I'll second this - Yotel is great. Officially, you're supposed to have an onward flight from AMS, but as you pointed out, that isn't really enforced. Big thing is that it's before customs, so if you have checked luggage, you can't get it and then come back to Yotel.

As for the rooms themselves, they're snug, but if ever a place qualified as "cozy", I'd say Yotel is it. Very convenient for the right situation. I've used it more than one once an overnight layover in AMS where my luggage was checked through. I got off the plane, checked into Yotel, dropped my carry-on, went through customs, took the train into Amsterdam for dinner and a beer, took the train back, came back through security, and slept right up until my morning flight. Showered, walked out the door, and was on my plane a short while later - all without having to deal with the joys of airport security immediately before my flight. It's wonderful.
