The website will charge the change fee if it applies (MVP or non-status, after 24 hours of purchase, etc.). Phone agent may or may not waive the change fee, depending on the agent. I had one that was going to charge the change fee, but offered to upfare to K without a change fee, allowing the use of a GGU. Which didn't make sense to me.
You were upfaring on the same fllight? My guess is that the agent has a little more ability for leniency in that case.
The F upfare rule applies even if you're changing your trip. Its beneficial in those instances when you need to change your ticket within a few days of departure or you're changing to a very full flight. The walkup Y or B fare + change fee can be greater than the cost of Full F
