I've worked for companies that specifically forbid emplyees to manage their tickets like this, so I think the OP is making a good decision here.
Not a business traveler but I find this intriguing. If a company you work with buys your ticket and you upgrade it out of your own pocket after the fact why would they have any reason to be upset or forbid it in the first place? It's your money.
