When doing online check-in, if you want, you can enter your middle name in the first name field and get the warning message. Just ignore the message. I've done this many times and never had any issues.
IMHO, calling AS (or even CX) and making a big deal out of this will probably just cause you more problems due to misunderstanding etc.
AS agent at Boise at first thought the Secured Flight information definitely were transmitted to TSA but did not think it would be to CX as well. She decided to call her support desk to find out whether the Secured Flight information would be transmit to CX. The Secured Flight information has our full names including the middle names, as well as the KTNs.
She came back to tell me the following -
1) CX would see the secured flight information which has our full names AND KTNs. BUT,
2) CX has required Middle Name to show on the tickets since 6 months ago.

So AS would correct our tickets to meet that requirement. Would not affect existing reservation whatsoever. Reticketing would take 48 to 72 hours.
Right now the reservation is fully retrievable on AS site, so I dont believe it is even been sent to "reticketing" yet. Nor I believe it is necessary. May be just a note added, like how AA does it. (But AA can issue ticket with Middle Initial - I found one in 2016.)

The issue only came up a couple of years ago when AA insisted that CX wanted a direct match between PNR name match with travel document. However, at least IME, I never seen CX enforce it..
I looked back previous awards flown on CX flights in 2016 and 2017. most of them did not have middle names, BUT, I found there were 2 AA awards on Spring 2016 travel, indeed had Middle INITIAL on husband's tickets only but not on mine. Two different trips, same scenario. Another AA award with both QR and CX, had our middle initials on the tickets. The inconsistency is crazy.
As you said, never had any question on Passenger Names at check in. We fly CX longhaul at least once often several times a year, shorthaul redeemed with Avios many times. BA tickets never have middle names.
I understand the name on the passport must match the name on the ticket, but it seems 95% of the time, tickets issued without Middle Initials, let alone the full Middle Name. Dont understand what the fussy is about that CX insists to have middle name.
