I've done it before without issue. Partner bookings (AM) sometimes take a bit longer to populate on the airline's web site, versus booking directly. Chase gives you the opportunity to input your Skymiles and Known Traveler number when booking on the portal, but I think it's always good to double-check the booking on the carrier's site afterward to make sure it's all posted there correctly.
