Labuan Bajo, a town on the western side of Flores Island, is an easy and relatively inexpensive flight from Bali. It's the jumping off point for day boat trips to Komodo Island.
The town, relatively undeveloped, is supported by a modern airport that receives domestic Indonesian flights. Aside from one overpriced resort, most accommodations are budget hotels plus some listings on Airbnb. There are several inexpensive restaurants in the town serving good quality Indonesian and European cuisine (a few expats have settled and set up local businesses). In addition to Komodo trips, Flores Island has a lot to explore including visits to traditional Indonesian villages, hikes to volcanic crater lakes, and great offshore snorkeling.
I've been to many places in Asia before they were changed forever by waves of tourists (e.g. Bali and Siem Reap). Labuan Bajo is relatively untouched. The addition of a Marriott property signals that things will change in the coming years.
