In a similar (but much lower-earning) scenario that I used to fall foul of, QF E class used to earn nothing in BAEC even when it was not used by QF for the lowest fares, so you would earn on QF's cheapest sale fares but not on more expensive E class fares. BA would not budge on this.
For clarity, I think that things have changed at QF so there is a little more sense in it: E class is now the cheapest class.
