Sounds strange indeed - but there might actually be an explanation....
I'm thinking along the lines of non-combinable fares, time restricted fares, and fare specific routing restricions. Were both cheap fares you priced first coming from the same fare bucket?

Ofcourse there isn't always an explantion for AA.com!
