Ticket re-issued after messy rebooking (or is it?)

I had a MEL-NRT-LHR avios redemption on JL+BA where the BA leg got cancelled and rebooked for the next day automatically, leaving me with a 24+ hr stop in Tokyo. I called to move both flights forwards a couple of days but somehow the agent wanted to booked me on the QR metal BA codeshares, to which I did not complain (obviously!).

I asked the agent to confirm that he had successfully re-issued the ticket because when I clicked on print/email ticket receipt on MMB, I got the error 'Sorry, an e-ticket receipt is not available for the method of payment used for this booking', which I think is the standard error when there is no ticket issued (?). He could see a new number though and he emailed me the booking confirmation which does show a new ticket number in addition to the old one, whilst MMB continues to give error 12 hours later.

Worringly, the QR flight I have been booked on continues to show 8/8 F seats for sale on Google Flights, which makes me think something has gone wrong. Is there cause for concern here? Is the two ticket number thing normal? I vaguely recall reading about this before, and it might be helpful for you to know that I've already flown the outbound flights on this booking (before the change was made).

A separate redemption I had from NZ to MEL also had to be re-routed and re-issued (by the same agent) due to the knock-on effects and I have the same MMB error when I try to find that ticket number. I do not have the manually emailed confirmation from the agent for this PNR but I assume the underlying issue is the same.

Finally, is there any easy way to check with fare code I've been rebooked in? MyFlights was so good!
