Take the TTC bus/subway downtown from the airport ($2.25, www.ttc.ca) to Union, and then grab a ticket on GO (www.gotransit.com) from Union station to Hamilton's train station.

Total cost: $2.25 for the ride downtown to Union station, and $8.45 for the adult single ride ticket from Union station to Hamilton, for a total of $10.70 Canadian.
