I have had this happen before. The e-mailed receipt only showed one single $50 GC and then a charge for the rest of the balance to my card, though my credit card was charged correctly as if both GC were used. I called and after a bunch of time on hold, it turned out to just be a bug and that the transaction went through properly.
I actually had it happen again very recently, this time it was attempting to use 3 GC to purchase two tickets on one reservation. In that case, there actually was a problem and only one of the two tickets got ticketed even though the receipt showed ticket #s for both. Called again and again, took a bunch of time on hold, but eventually it got ticketed correctly. In both cases, the agent had no idea why it happened and chalked it up to IT shenanigans.
You should probably call to be safe, just to make sure your ticket was actually ticketed but it sounds like it was just the first bug that got you and that it'll all end up being properly charged in the end.
