Whenever I've done it the travel agent has written back to me, copying the Director of Sales & Marketing and Reservations department at the hotel. I then reply to all with something along the lines of, "By way of this email to all parties I authorise the transfer of my booking to XXXX's agency." They get their commission, I get my benefits and the hotel gets a booking!
