Might be leaning towards downtown.

i also just looked at breakfast menu. Seems like Boston downtown has a “better” menu; assuming you can order off menu as a Glob. Their suite can accommodate 4 with a sofa pull out.
The breakfast at the HR Boston Harbor was so-so, whether ordering off the menu or the buffet. Ordered corned beef hash for breakfast and got a dish that was full of chunks of corned beef and potatoes- not traditional corned beef hash. Eggs at the buffet were very dry and chunky. The hotel has a beautiful location with terrific views of Boston from harbor view rooms. We didn't find public transportation to be a problem. The hotel has a shuttle to the Airport Station of the MBTA. Shuttle ran very frequently. Subway into downtown Boston runs every couple of minutes. On the way back you don't even have to wait at the subway stop for the hotel shuttle (although it always seemed to come within a few minutes). The free MBTA shuttle runs every 6 minutes and drops you off next to the hotel.
