For the first question, I think it's unfair for AM to not give you miles, but I also agree that per the table they have the ground to deny you miles.
For the second question, while HKG-TPE is definitely not considered a domestic flight, I don't believe there's anyway you can book the JL-coded HKG-TPE flight. These are flights from NRT, NGO, or KIX and can only be bought as NRT/NGO/KIX-HKG even though the flight stops at TPE.
