Reading the legislation, looks like it doesn't apply to windshield transponders, so long as they don't have an outward-facing logo. One bar code is still allowed, but must be at the bottom corner of the windshield, and small.

In practical terms, this means that the rental companies can either (a) adapt their fleets (at least in CA), (b) not allow one-ways to SFO/SF, (c) drive non-compliant cars to SJC or OAK and rent them from there.
