Note that the last remaining overnight sleeper train runs between Tokyo and both Matsue and Takamatsu (the train splits at Okayama). Booking can be a challenge, but i did it back in February and enjoyed it. Cost is likely more than the plane, so only consider if the option itself sounds like fun.
