YES, check in counters open at 6:25 AM, NOT PM. You have the whole day to do your check in at any time during the day within 24 hours of departure.
Tokyo is my home airport, and I pass through every month on business trips.

I do fly to Tokyo quiet often- probably 8-10 times a year.
For a suppose home airport for ANA (especially for premium customer). I would expected to have a 24 hour check in or a baggage drop off.
My wife was flying the first CA flight from Haneda to Beijing and my flight was first NH flight to Taipei.
Having one desk open for baggage drop off isn’t too much to ask.
In reality- it’s not open all day. That is the fact.
