So if AA.com and the AA app is all looking good for you, then that's fine. If there is only AA prime codes used then it will probably be an entirely SABRE booking, and therefore no dummy Amadeus PNR created (no need) and therefore it won't be picked up in the BA app or BA.com. But there is not particular problem with that, in a way one less thing to go wrong.
This is exactly what I think has happened, but having had to spend four hours on the phone with them getting the flights actually ticketed - and having specifically said "please make sure these are on the BA codes as originally booked" when it was resurrected - I'm not terribly happy at getting less than I've paid for TP and Avios wise... [Won't take me over any thresholds as I will hit gold before this trip, but outside chance it ends up being useful for my partner].
