When you check in at IST, your bags should all be checked all the way to Chicago (tag will show IST-BOS-ORD). You will pick up your bags at Boston for customs purposes, but after customs it is more of a drop-off of already-tagged (to Chicago) bags than another bag check-in. Business to economy does not matter.
