It appears to be a LOT issue as apparently LOT changed the booking class of the ticket (rather than to just give you a seat in C without changing the ticket)

TK will not credit miles for ticket coupons that have been changed to booking class I (as TK will not get payment from LOT for I class tickets).It is only reasonable that TK does not provide miles for flights which TK will not be able to charge the operating carrier for.
