Hi,
Both are good spots to walk around.
The old town transportation center is beside the Old town Historic San diego state park with lots of historic houses, sights and a few restaurants.
The Santa Fe depot is closer to downtown, the maritime museum, the USS Midway the ferry to Coronado , Seaport village. There is a reasonable fish and chip restaurant between the Maritime museum and the USS midway.
