Typically the FF # is saved separately in each airline's PNR.
So, go to www.china-airlines.com and use the CI PNR and enter your SkyTeam FF # there.
Then go to www.malaysiaairlines.com and use the MH PNR and enter your OW FF # there.

If one overwrites the other (unlikely), then just re-enter it at time of checkin, and best to double check that the correct PNR prints on each boarding pass. But this shouldn't present a problem, as FF #, other than at time of booking, is typically not sent from one carrier to another on a multi-carrier itinerary, especially when it is cross-alliance.
