The agent is wrong about not being able to enter the passport details. I have a booking for a family member where the middle name does not match the name in the passport due to a miscommunication. I pulled up the reservation online and entered the passport information myself. No need to involve an agent.
People fly everyday with a missing middle name. You will be fine.
ETA: Follow up report. We flew with no problems with the middle name mismatch (extra name added to regular middle name) and it was fine. No one questioned it or batted an eye about it. I had entered the correct passport information into the reservation in advance and the family member with the middle name mismatch even got PreCheck, I assume because they were on the same reservation with a Global Entry program member.
