Does it have to be from an airport location? A nearby off-airport location -- accessable by a short taxi ride or public transit -- might be cheaper. And you might even be able to return the car to the airport at the end of your rental without an additional charge.

Other than checking one by one, I don't know of any way to find the best total cost. I would probably be looking at Portland, ME; Manchester, NH; Albany, NY; or Stamford or New Haven, CT (close to the train stations).

Note that if you get award flights to EWR with UA miles, you can tack on an Amtrak segment to Stamford (code ZTF) or New Haven (code ZVE) at no additional cost.
