Looking at a trip to Zanzibar in July, and will need to transit from ZNZ to Pemba Island at the start of my stay. Options are Coastal, ZanAir, and As Salaam in decreasing order of cost. I'm arriving in ZNZ on QR, getting in about 1430. Earliest connection (1500) is on Coastal, ZanAir is at 1530, and the longest connection time would be to As Salaam, leaving at 1600. Can't speak to the reliability on the local flights, but just to note that some days there are a few international flights landing around that time. The airport / immigration facilities aren't that large, so can easily get backed up. So i'd be more inclined to give yourself at least an hour, in case of any delays (either from your inbound flight, or from customs formalities).
Like many similar places, the above airlines might offer to arrange to meet you on the tarmac and help whisk you through immigration a bit quicker. Something to ask about when booking.
