There are a lot of instances in Europe when taking the train can be easier/quicker than flying but this is assuredly NOT one of them.
The train from PRG to VIE is around 4 hours, in addition to the hour buffer needed for the bus from PRG to the central station as mentioned above. And you'd have to lug your luggage from the baggage claim to bus stop, on the bus, then around the PRG station, on the train, etc. etc.
No way that's easier than taking a 55 min flight, right from where you are. The OP's flight on OS would arrive VIE at 12:15pm, while the most likely train wouldn't get to VIE until almost 5pm. Even if you were able to haul a$$ through immigration/baggage/bus/station and catch the 10:51am train, you're still arriving in Vienna almost 3 hrs after the flight.
