Wife will get enough EQD's for status on next flight so not a huge deal, but I found it strange to have them calculated differently.
There was a schedule change which required a new routing on the return, but they both stayed in same booking class.
Interesting, IIRC both distance based yields the same result, though I haven't booked special fare on purpose for a while. As mentioned above, IRROPS, re-ticket due to clearance of upgrade etc etc, could lead to fare code changes, so the new routing might be the reason. In addition, does the trip involve any PEY segments? If so it might complicate things even more.
Try search on your inbox "Your trip confirmation" with your PNR codes when the re-route happened.
