Its very hard to give a specific reason. As i and GWS said Codeshares/bookings with other carriers increase the likelyhood of issues as its not just one airlines IT involved but how the two or more airlines IT systems work “together” in terms of bookings. You also sometimes get errors that are booking specific, where one person booking the same flights gets an error yet another person doesnt. Also even if you book direct with BA or any other carroer online check in isnt guaranteed. Booking through a travel agent can also mean there is increased likelyhood of some issues depending on how they set up bookings.

And what you were told at check in could be correct, there are many issues connected to APIS etc.
