Scenario #: Due to a hectic calendar, I predict this may occur because last minute I'll need to redirect myself to a new location midway. But in the end still head to home base and I still took all the flights technically.

SEA->DFW->MIA May 1st
staying for a few days...
MIA->DFW May 4th

Paid Fair #2
DFW->JFK May 4th
JFK->DFW May 10th

Paid Fair #1 continuation
DFW->SEA May 10th (going back home on my original first flight fare)

When you select 'multiple cities' I can have two flight fares active right?
This is called "Nested Ticketing" and it is legitimate. You can have a round trip ticket nested within another round trip ticket. However, if you are planning to skip any segments like you mentioned earlier, that is when you can have a problem.
