If you can manage to get your SAA boarding passes at the beginning of your trip, it would be a help--I've had massive lines on occasion at the SAA domestic check-in (typically on a Friday afternoon though, so I'm sure it depends on what day you're going). I believe you have to pick up your luggage upon arrival into SA and re-check it onward to Port Elizabeth, but if I recall correctly, you can do this right near the international baggage claim so you don't have to bring it all to the domestic terminal.
