No need to clear immigration then, you can use your boarding pass to access the lounge at KUL airport.
As for luggage check through, they normally consider the first PNR class ie for you case, economy, unless you have some airlines alliance status, provided the 2 PNRs you hold are from the same airlines or the 2 PNRs have interline agreements or they are from the same alliance.
