If its all AC metal or if the check-in metal is with a carrier that plays nicely with interlining and multiple tickets, then you will have no problems. I've personally showed up with 3 separate AC tickets booked on a combo of an AP redemption, an AC flight pass, and a Revenue ticket, and had no problems having them treated as a single contiguous reservation.

Don't know what kind of operator you're dealing with if they're selling AC metal, but can't arrange a simple connecting flight though. Seems unusual. If you can get it all booked on one PNR, you should be able to avoid the YYZ AIF and perhaps get a slightly better deal on the Windsor-Toronto flight.
